For Nature's Garden I have always applied it to the total batch. Same as Bramble berry. Here is a phrase from their site: "The percentages listed below reflect our maximum suggested fragrance usage in the corresponding finished products"
 
I use 1.1 oz per lb of Oil which is approx 7% PPO. If fragrance has a very low IFRA < 5% I simply do not purchase it. When I first started soaping there was no worrying about IFRA recommendations, and no one has ever complained.
 
I use PPO - that way if the supplier recommendation is for the whole batch I know that my soaps are well below the safe usage rate. So far I have not had any NG fragrances not stick with that method, although I have had other suppliers fail (M&M seem to be not holding well for me).

This is challenging because it means one needs to know how much water and fragrance the soap will lose at it cures. On the other hand, wouldn’t it also mean (theoretically) that fleeting EOs and FOs could go in at higher initial concentrations to compensate for the loss during saponification, drying and curing?

That is challenging, it would be really hard to know for sure. Plus some don't do well through saponification and become faint. I usually try to do just 1 oz per lb, but I do check the numbers not to go above the maximum. I suppose you could weigh your bar when freshly cut and then after cured, and do some math how much weight per batch it actually lost?
